Portuguese football club Braga has this honour
They're the only Portuguese football club outside the Big Three to have won a European title, having won the very last UEFA Intertoto Cup in late 2008.

Five of these six have won the Primeira Liga - Benfica, Porto, Sporting, Belenenses and Boavista. The only Portuguese football team to have won a major European title but never the league is Braga.
